I no longer use thunderbird, but:
  -

  - IIRC thunderbird allows changing headers: try adding 
"Content-Type" to the comma-separated list 
"mail.compose.other.header"
  - Then in the composition window make sure Content-Type is set 
to something like "text/plain; markup=markdown"
