If you do a search for C# WebCam you can find a number of C# wrappers for the DirectX API to allow you to capture photos from any video source. There are probably a few on Codeproject. Here is one example http://channel9.msdn.com/ShowPost.aspx?PostID=95238 I saw.
Most webcams have adjustable lenses so if its something fairly large like a brine shrimp you might not even need a microscope interface. There are probably some good 3d packages that let you 'skin' characters to look like scronny smiling pink folk with gills and crowns on their heads walking around in front of purple underwater castles. Thus proving that Sea Monkeys do exist.
