I've heard good things about Express PCB for doing 1 to 3 PCBs, double
sided, plated through holes, silk screened and solder masked. They
provide the schematic software and the layout software for free as a
download:

I used their schematic software to create the schematics for the
Therepings, the Thereclock and the TrainSaver that were eventually
published in articles I wrote for nuts and volts magazine.
I haven't actually had them make a PCB for me yet as I haven't needed
one yet and besides.. Paul has the ability to do one-offs for me. :)
